Mine has the same not as bad. Mines not an alignment issues, yours probably isn't either. If you look at that section and listen while you close the doors, you can see the door bounce or flex not sure the term, but itbounces in from the door being closed. If you close the door gently, mine doesn't do it . But if you close it like most people or worse if you have kids they close them hard the door flexes inward and you can hear it hit.

Both the passenger and drivers side doors on mine are like that. Rubbed all the way to black underneath, which I assume is either the plastic or a black primer?

Mine has the same issue, I pointed it out at my first oil change and the dealership adjusted the doors for me. Touched up the spots with some paint. No more problems with them so far.

oddly enough my 2015 RS with 40,000 miles on it has no rub marks,and the transmission shifts fine with no recalls.i guess i got a bad one...
