Some of the composites in tire shine will cause this discoloration. if that is what your using you my want to try another brand.

I'm guessing it's too late, can't get them clean

Worse comes to worse, take a low grit sandpaper and wet it and slowly scrape a layer of the rubber off. I had a similar problem and that fixed it.

i used a white sharpie. Its more like paint than a marker as you have to press the tip down to get the stuff to flow. It actually turned out pretty good considering how brown they were. I'm going to just keep this up till the tires need to be replaced.
