This is how my set up looks, just that section of the wheel well is removed, you can see the dirt and mud built up from how wet everything was :/ i needa clean

No it doesnt work, when I use the remote start up you can hear the starter catch and then i just makes a high pitched whining sound until I get in the car and shut it off. I have to start the car from in cabin. Then again this happened less than 12 hours ago, im sure that in time it will get better hopefully

Check your compression first thing. A bent rod can happen in this scenario...

So basically it wasn't installed per the instructions? So you were going through 3 to 4 inches of water, but the tire was acting as a pump and dumping it right on tip of the Injen because you had removed the wheel well, that protects it...

I toyed with the filter postion for a good while and couldnt get the liner to sit right, it would rub on the tire.

Yeah, agreed.
Granted, removing that wheel well portion made it even more susceptible to sucking water, in my completely honest opinion, that is a bad location for an intake. Quote from Injen's website: Under normal driving conditions this is usually not a problem however, in harsh rains or flooding if the filter becomes submerged in water the engine may ingest water. Rain splashes and small puddles can cause hydrolock and may cause damage to the engine. If possible, it is highly recommend avoiding puddles or flooding conditions. Most filters lie 12'-14' above ground. You may significantly reduce the risk Hydrolock by purchasing Injen Technologyvïs Hydro-Shield pre-filter. Hydro-Shields provide added protection against water ingestion and pre-mature clogging of your air filter. All Hydro-Shields are manufactured with a hydrophobic process creating shield against water. Steam/white smoke after 1/2 hr running it? head gasket? sounds like coolant to me.
Hopefully not blue smoke, oil, cause that would mean valves or rings. I wish you best of luck. i think i will pass putting this air intake on mine, we just get way too much water around here in summer.

This is the first time I've read of Hydro lock on here. I'm not calling the OP out but I think cutting the liner was a very bad idea. Best of luck with figuring out what if anything is wrong and needs to be fixed.
I'm an inch lowered, have a T3 port and Stillen port right in the area of where my Intake is and I have driven in heavy rain and no issues that have gotten passed my hydro shield. I've driven in three rain storms since, no issues. I've driven through puddles, washed the car, etc. no issues.

I had this intake, and one reason I decided to get rid of it was because how low the filter actually sits. Even with the wheel well liner in place, there are other gaps underneath the car where water could possibly get in. Just made me too nervous.

Next thing I'd do after compression is change oil and tranny fluid...
