Smoke test showed no leaks. Leak down test showed good compression. Replaced the plugs while they were out.

Talked with a local tuner. He recommended getting a tune for local air conditions. Maybe the ecu is adjusting itself to the local air and needs some help. He also suggested the issue may be with the throttle body.

He couldn't find anything wrong that might damage the engine, run it until I can get on his tune schedule.
