The TR6060 is a much stronger transmission. Thats why its used in cars with 600+ hp while the TR3160 generally isn't used in cars with more than low 300s. The 3160 is a bit lighter, and thats probably why Ford used it for the GT350.

They said they used the TR-3160 in the GT350 because its lighter. Go figure

The TR3160 probably takes to high rpm shifting better. I'm not sure if the TR6060 has even ever been mated to a high revving engine in a stock application.
