OP - try a lighter polish and a pad with medium coarseness on your dual action polisher. Meguiar's #83 and Klasse AIO are great products.
Even something like "Meguiar's Ultimate Polish" which you should be able to pick up at any Wal Mart, should get those watermarks out without removing too much material.
