I know what you mean. I open Waze first, then plug in. Android Auto will start, then I can use my "recents" button to pull up apps that have run/are running and select the Waze app.
This way, Android Auto is still up on my dash and Waze is up on my phone. YMMV, depending on what phone you have, but it should be similar for every phone.
