Probably to hear the supercharger whine a bit more.
The S4 guys I used to hang out with had intakes (Roc-Euro was the one they used) and you could hear the supercharger so much more with those on vs. stock.
As far as the problem a few people seem to be experiencing, it would make sense that resetting ECU adaptations might help. It's the first I've heard of a hard RPM cutoff vs. the normal timing/fuel/etc. adjustments, but it's plausible.
One "trick" I used to use in my old car running E85 was to reset the DME after I made the octane switch, as it would adapt to the change much faster. Otherwise, I'd go through 1/4 tank before I saw a whole lot of benefit.
