Well I got the car back last night. All seems well again. Ended up replacing all 6 spark plugs, replaced the resonator, the air filter, and a gasket (believe it's the air intake gasket). He also cleaned out air intake manifold, air intake box, and PCV, and then treated the system with a sea foam-like cleaner.
Now that this is all said and done, are there any future signs or potential issues I should be keen to? The engine only has 2500 miles and my warranty is good for 100k miles, so I expect to have this car for a while.
