It's all about relationships.

Ive bought 3 cars from our local dealer, Wild West Chevrolet here in Yerington NV, and the service manager Steve is now a pretty good friend. He will let me do some exhaust changes, axle or cat back and minor mods like CIA, throttle controller, catch can and still back up the warranty on the car. I have a new SS1LE and just started on a few external mods.
I asked him about a hand held tuner yesterday since I've been thinking about long tube headers, such as the SCT and yes even if you put it back to stock the ECM is tagged. He told me that when they have a serious engine or drive train failure GM makes them remove the computer and send it into them.
Warranty would be void as soon as they see it was played with period.
Of course you could try to fight it, but what a hassle that could turn into.
For now I plan on doing what I can without a tune for this reason.
Cheers Dale
