Most dealers will only make an issue if the mods can be linked to a warranty claim.
If you're taking it in for a hood re-alignment, and a differential issue, your exhaust and CAI shouldn't matter.
For example: If your car was lowered, they "could" try to link that to your differential issue, etc.
