Oh i know this one. There are several reasons actually.

1) The cost to produce round boxes is more than square ones which would result in increased prices for the consumer.

2) The added time needed to fold a round box over a square box is enough that over the course of a day it would add several hours of labor to the final cost to make those pizzas.

3) Tests have shown the added space created from the square box is a necessity during long deliveries. If you put a pizza in a round box, the round box is more capable of keeping the heat in and will continue to cook the pizza and during some deliveries can result in a slightly burnt pizza before the costumer gets it.
