Now that I timing isn't dropping out I found a new area that I needed to touch up above 3800 RPM. Next time I go out I expect it to be all resolved or very close to it.

This apparently is valid method to stop TqMgtAdv from coming in and stealing all your timing
IDK if you're still around but I've been trying to figure this out for a while and this thread is the closest thing to what I've been experiencing. No one seems to know what I'm talking about when I describe the problem. It only occurs when I have Rev match enabled, but immediately after an up shift (manual car like yours) there's a severe delay in torque delivery, like my throttle won't open for the first second or 2, then it opens and I accelerate. From reading this thread it seems like this is what you're describing as well. Can you post exactly what you did to get around this? It sounds like you made some good progress but this last post implies there were more changes you were gonna try.
