it sounds to me like you might have a bad shifter.
from what I can tell from the service manual, the shift gating is all handled by the shifter unit.
There is a single rod which connects shifter to tranny.
On the tranny's back upper right side, just above the output shaft speed sensor, there is another sensor which reports the currently selected gear. This is a Hall effect sensor which detects the position of a magnet inside the transmission.

In your position, I would probably pull the shifter and see how it runs through the gears when not linked to the tranny.
I looked on ebay, and did not see any currently listed manual shifters for our car.
