Mine came with the 3.625" upper pulley. I was originally expecting the 3.50" pulley. I questioned Whipple on it. They said the new Whipples have their Gen 3 Rotors which are more efficient, so the boost of a gen 3 with a 3.625" pulley is equivalent to a Gen 2 with the 3.50" pulley.
From what I have read the first Whipples that were released for our cars had issues clearing the LT4 pump. Apparently that was fixed a while back and all of the new ones are suppose to clear the LT4 pump without issues.
Given you are running the LT4 pump and injectors you should be able to take advantage of the extra boost the 3.5" pulley will provide.
When I switch over to the LT4 fueling I will be dropping to a lower upper pulley size.
