I just rotated the motor so the piston is at top...

I just rotated the motor so the piston is at top dead center... look in the spark plug hole and make sure you see the piston, then change the springs on that cylinder.

Make sure there's no leaks in the cai you put on. Make sure the maf is plugged in. If that all looks good then you need a tune. I'd put your old intake on until you can get a tune.
