Maybe a couple thousand. It shouldn't be hard. My dealer told me that the auto is way easier to sell so I think they should be more than happy to trade you.

SELL IT YOURSELF. Then do all the paper work at the dealer you buy the new one at and have them do a courtesy trade to save you on the taxes. I own a used car dealership and do it all the time. Good luck...

Decide how much you are willing to spend to upgrade to the manual.

Find the LS3 that you want at a price that is reasonable (similarly equipped to your L99), and tell the dealer you want to trade for the LS3 but only if you can do it for $XXXX. See what they say and go from there.

Make it sound like you're willing to trade but aren't dying to trade. Tell them you got it thinking it was your DD, but now that it isn't going to be, you're open to the manual because you think it fits the car better (or whatever reason). If you make it obvious you really really really want to trade, they won't make you as good of a deal.

I think $3k would be a good figure to shoot for, I would offer them $2500 plus your car for a similarly equipped LS3 and expect that they would be willing to settle around $3000. If they sell you the car for invoice, they can still make money on your current car plus get the holdback on the LS3.

Id urge you to checkout some of the issues people have been having with the 6060 trans and bad synchros and notchy shifting. I think if you go with a 2012 though, they used a whole new trans.
