I would start with the hydraulic system. Check the hydraulic fluid, make sure it's topped off, no air in the line, and not gross looking. If that seems fine your clutch master cylinder could be leaking by causing the clutch to not fully engage. You should feel lighter pedal pressure if the master is leaking. If your throw-out bearing went you could have sheered some springs on the pressure plate, or at least worn and bent them. Sounds like the issue is likely in one of those areas, kinda just going to have to go down the line.
